Standard cell types are classified by marker combinations in hierarchical gating (Figure 4a–c) and include all major components of tumors and the associated immune and non-immune stroma [1], for example, proliferating tumors (Epcam+CD45-PyMT+Ki67+Sox9-), cancer stem cells (Epcam+CD45-PyMT+Ki67-Sox9+), CD8 T cells (Epcam-CD45+CD3+CD8+CD4-), regulatory CD4 T cells (Epcam-CD45+CD3+CD8-CD4+Foxp3+), dendritic cells (Epcam-CD45+F4/80-CD11c+), cytotoxic N1(-like) neutrophils (Epcam-CD45+F4/80-CD11c-CD11b+Ly6G+Arg1-MPO+), and endothelial cells (Epcam-CD45-CD31+aSMA-).
