These included (1) using complementary sample types of NSCLC cell lines and pooled tumor tissues from NSCLC patients with varying EGF (EGFR) mutation statuses (Supplementary Data 1); (2) using high pH reversed-phase (HpRP) chromatography for fractionation of tryptic peptides from pooled tissue (column)10 and individual cell lysate (StageTip)22, followed by phosphopeptide enrichment using immobilized metal affinity chromatography (IMAC) in the StageTip protocol; and (3) using pervanadate (PV) phosphatase inhibitor treatment to enhance coverage of pTyr.
