PLOD1 and Ehlers-Danlos syndrome: To test the hypothesis that Bystro could interpret common ontologies, we queried “pathogenic nonsense E.D.S,” where “nonsense” is a common synonym for “stopGain” (a term annotated by the Bystro annotation engine), and “E.D.S” is an acronym for “Ehlers-Danlos Syndrome.” Bystro successfully parsed this query, returning a single PLOD1 variant found in 1000 Genomes Phase 3 that introduces an early stop codon in all three of its overlapping transcripts and which has been reported in Clinvar as “pathogenic” for “Ehlers-Danlos syndrome, type 4” (one variant, 0.038 s ± 0.027 s, Table 2).
