Finally, our method, in contrast to other approaches (e.g., DNAcopy), can identify single-clone aberrations, which might be key for large-scale genomic deregulation if the single-clone aberrations affect certain specific genes or promoters; for example, the inability to detect single-gene alterations is shown to have an effect in a study of pancreatic adenocarcinoma [5], where the loss of the SMAD4 tumor suppressor is undetected.
